not a bug as far as I know
I have Been watching this closely.....From what I understand the merits you see the 109 is the base value... from what I have noticed is the higher the Cog the higher the merits so it's like a bonus. The silos have higher level cogs so the is a times factor plus the # of cogs you take out! Kind of like gag points in buildings. On the first floor the gag points are the same as a street fight second floor they go up one point, third floor it's 2.5 forth it's higher! So in the factory Merits follow the same sort of progression. I can usually guess how many sets or groups of cogs to battle to get my last amount of merits. If you take all the cogs it's worth a little over 500 merits so if you need 1000 merits 2 full runs will do it. Now a short run is worths around 200 depending if you go in the front enterence (lobby) or the side (duct room) duct room is the shortest way by one set of cogs if you don't go to the oil room. You can avoid the cogs in the pipe room and go the the warehouse where with the lobby way you must face the cogs in the broiler room to get to the warehouse! Two high level toons can make a full run with little or no effort but both toons must have tune up gags or it's hopeless! Maxed sound on both toons is recommended!!!!
If you have noticed gags don't get high points in the factory and merits don't get high points in buildings....see the balence?

Do a search this has been covered in detail before. Mostly all of the posts above are in error. The 109 you are seeing when you are dancing in the center silo is a bug insofar as the 109 merits are what you get in that last fight in the center silo alone. The tally sheet is wrong because it hasn't properly added the merits from the previous fights.
Look at your book between fights in the factory and you will see the progression. The way merits are calculated currently is that you get credit for earlier fights again each time you do a subsequent fight. As an example, lets says the first fight has cogs at level 4/6/4. You get 7 merits. Then the next fight is 5/6/5. You get 8 merits for the second fight, but it gives the 7 from the first fight again, so you get 15. If you look at your book you will have 22 at this point. It goes from there. If you do all of the fights in the factory, you will end up with 579 or more merits. The most I have ever seen from a bldg (5 story DDL) was 280. The massive amount of merits you can gain in the factory is simply because there are so many separate fights. Now the big question that I haven't seen discussed here is whether Disney intended for it to work this way. If not, and they ever fix it, there is gonna be a lot of teeth gnashing by toons in the higher cog levels.

it does it to me all the time i open my bokk after each battle.before the foreman battle i was 2 merits away and went in iwas sopposed to get 200 but it SAID i got 79 but after that i looked in book and merits were full. so the counter in CHQ is wrong.
