If you made it clear that you wanted to go the long way by saying: "I need more merits." and asked them to go your way when they started toward the Warehouse after the second set, then it's simple enough to teleport out and start over. Yes, you wasted a few minutes, but if you go the long way anyhow, they might beat the rest of the factory themselves (depending on their laff/gag level).
In my opinion, if you made it perfectly clear, well in advance, that they were supposed to wait for an invasion, and they go into the Control Room anyway, then there's nothing wrong with letting them fight the Foreman and other three cogs themselves. They didn't respect your request, and you're under no obligation to help them. Others here may have different views.
